Synopsis

Ten years have passed since the fallout from the Fourth Holy Grail War left Fuyuki City in fiery destruction. Rin Tohsaka, a teenage wizard participating in the Fifth Holy Grail War, summons Archer as her servant. Archer battles Lancer at Rin's school, a spectacle witnessed only by Rin's classmate, Shirou Emiya. Believing there should be no witnesses to the war, Lancer attacks and kills Shirou. However, Rin manages to save Shirou's life with a magical pendant. Lancer finds and attacks Shirou again, but Shirou is surprisingly able to summon Saber to protect him and force Lancer to flee. Sometime later, the war's supervisor, Kirei Kotomine, explains to Shirou that he is a master and what the Holy Grail War is all about.

Shirou offers to ally with Rin for war, while a third master is revealed: Illyasviel von Einzbern. Illya takes control of Berserker to fight Saber, Archer, Rin, and Shirou. The fight ends in a draw when Archer unleashes a massive blast.

The next day, Rin and Shirou sense something strange within the school grounds. They discover that their classmate, Shinji Matou, is Rider's Master. Shirou summons Saber and the three of them confront Shinji, but he cowers like a coward in the corner of a classroom. The three also discover that Rider has been killed. Shinji flees the scene and Kirei Kotomine later gives him Gilgamesh as his new Servant.

While sleeping, Shirou is captured by Caster and forced to walk to Ryuudou Temple. Saber attempts to reach Shirou to rescue him but is occupied by an Assassin who blocks her path. As Caster is about to steal Shirou's Command Seals, Archer saves him and defeats Caster. Archer then lets Caster live and attacks Shirou for disagreeing on how to continue the war. Saber intervenes and stops Archer. On the way back, Caster stabs Saber with Rule Breaker, breaking the contract between Shirou and Saber. Saber falls under Caster's control but is able to withstand Rin and Shirou's attacks through sheer willpower. Rin and Shirou manage to escape, but Saber is taken away by Caster.

Later, Caster kills Kirei and takes control of the Fuyuki Church. Archer and Rin confront Caster and his master, Souichirou Kuzuki. Believing they cannot win, Archer turns against Rin on the condition that Caster spare Shirou and Rin. Shirou and Rin then approach Illya to form an alliance.

The two arrive at Illya's house, where Illya and his Berserker battle Shinji and Gilgamesh. Gilgamesh kills Berserker and rips out Illya's heart. Shinji offers Rin and Shirou an alliance, but the two refuse before he and Gilgamesh leave. Then Lancer arrives and offers to help them. Rin and Shirou accept the offer.

Back at the church, Rin and Shirou fight Caster and Kuzuki while Lancer confronts Archer. Archer betrays Caster and kills Caster and Kuzuki. Afterward, Archer attempts to kill Shirou. To save him, Rin signs a contract with Saber. Archer then activates a reality marble, the Unlimited Blade Works. He uses this powerful attack on Saber and Shirou, giving him a chance to kidnap Rin.

Shirou and Archer clash at Einzbern Castle. Shirou learns that Archer is actually his future self. Shirou and Archer fight as Lancer saves Rin from Shinji and Kirei (Lancer's master). Although Kirei orders Lancer to kill Rin, he is able to resist, which leads to his own death. But before dying, he manages to kill Kirei and start a fire in the castle. Shinji flees like a coward. Meanwhile, Shirou defeats Archer but is interrupted by the arrival of Gilgamesh, who severely injures Archer. Later, Gilgamesh inserts Illya's heart into Shinji, transforming him into a mass that looks as disgusting as he is inside. And Rin gives some of her Command Seals to Shirou.

During the final confrontation at Ryuudou Temple, Rin and Shirou battle Gilgamesh while Saber confronts Assassin. After defeating Assassin, Saber uses her Excalibur to destroy the incomplete Grail and disappears after exhausting all her mana. Shirou manages to sever Gilgamesh's arm in Unlimited Blade Works, creating a vacuum. Archer saves Shirou from Gilgamesh as the vacuum sucks Gilgamesh in, defeating him for good. Finally, Rin and Archer say their goodbyes. Archer tells her to watch out for Shirou before he disappears.
